This sounds like the problem I had 2 yrs ago with my Merc. Had all kinds of diagnosis but none were correct until the mechanic at Clearwater Marine on Hyway #183 in 6 Mile told me to take the top of the reservoir on the motor and get a pint of oil and fill the reservoir ALL the way up to the top of the threaded neck. There is a float in the tank screw top that sets off the alarm if it loses contact with whatever.Did this and I have not had the problem since.

Yes you should idle with motor trimed so the exhaust hole is above waterline.

It sounds like you may have low water psi during Idle. Mercury 2.5 are bad about that. If you changed the water pump did you change plates,gaskets had seals. The motor sometimes will run hot after Idling for a longer than normal time with a weak H2O pump. Also check to see if there is water in the spin-on fuel filter. there is a plug in the bottom of the fuel filter that sences water in the filter. If the water get too high it will make contact with sender probe and sound the alarm. Just some other things to check.
